The Federation is the name of the "good guys" in the Bionic Commando series. The name evolved as the series progressed.
The Federation is a military group in the NES version of Bionic Commando. They represent the "good guys" and opposed the Imperial Army who represent the "bad guys". They also have a small division known as the FF Battalion which is where all of there the bionic commandos are created.

No mention of the Federation is used in the Game Boy version, although it is assumed that the FF Corps are a department of the Federation.
Chain of Command
As the comic Bionic Commando: Chain of Command takes place between the NES title and its Rearmed remake, the Federation has a whole slew of new agents revealed, acting alongside several familiar faces. In addition, the comic makes mention of at least one government figure who does NOT appear in person.
The following characters from the comic are, at the time the story takes place, either CURRENTLY acting on behalf of the FSA or had at one point in time.

With Bionic Commando: Rearmed being a direct remake of the NES title, the Federation is set to appear in full, and in much the same role.
To date, the following Federation personnel are confirmed as appearing in the title:
The Federation is now given a full title: the Federal States of America, sort of a future United States. In addition to the Federation Armed Forces, there is now a military intelligence agency T.A.S.C. (to which both Super Joe and Nathan Spencer belong) as well as Ascension City.
Apparently, in the ten years since the NES game, the Federation saw the development of TASC Special Ops bionic commandos, causing widespread unease among the populace as people began to fear bionics technology. It came to a head when several outspoken anti-bionics leaders in the government were assassinated and several rogue bionics were accused of supporting a rebellion.
It was the finding of the military tribunal that Nathan Spencer, despite proclaiming his innocence, was the sole perpetrator, and he was stripped of his bionics and sentenced to death.
This caused the reformist President Allen, elected on an anti-bionics platform, to sign an executive order known as the Bionic Purge almost overnight. Development of bionic technology was outlawed, and merely BEING a bionic was against the law. T.A.S.C. was tasked with rounding up its own operatives and stripping them of bionics that in some cases were the only things keeping them ALIVE. This was bungled, allowing many bionics to escape underground whether through negligence or by the actions of sympathetic T.A.S.C. officials.
While not the capital, Ascension City served as a symbol of what the Federation is capable of- up until a terrorist organization known as BioReign destroyed it. Thus, the Federation is now once more in the middle of a national crisis.
